Zelda 2's Link would be the most skillful but even he isn't immune to complete bullshit. He lack the tools necessary.

Bomb arrows specifically is probably the best shit in existance
Skyward Sword is the most agile, he can platform better than everyone else as well as having stamina for himself and his shields for specific situations
Pure skill would be Zelda 2 since he managed without any powerful arsenal, but that doesn't negate the others abilities exist
Young Link from Ocarina and Majora are the same person, so keep in mind that you have 3 different situations of growth in 1 character, including his Adult Link experience, Majora experience has a ton of variety and options with the masks, but it's regulated to the major 4 as the others are situational

SS Link. he has the most powerful iteration of the Master Sword as its brand new, and Fi would be able to analyze tactics, find a hiding Link or maybe even disable the opposing Link's sword. Also relatively strong healing potions. He's also one of the few Links that can move vertically thanks to his magic parachute thingy
