Xenosaga has the deepest lore, without question. Even has the most complex set of characters as well. One of the best trilogies out there that nobody has played because "WAAAHHHHH LONG CUTSCENES."
But I'm also a sucker for RPGs in space, which I'm surprised is not done more often.
