Trails in the Sky FC actually did this really well.
You play as a female character who, compared to her male partner (who does most of the heavy lifting) is largely incompetent and annoying. However, it's because of this fact that (actual spoilers)him leaving the party is such a huge and emotional moment. It forces Estelle to develop and mature as a character in a way that wouldn't have worked nearly as well if she'd been an average male protagonist.
She's one of few female leads I've seen who almost entirely avoids the "strong independent woman" shit (which usually gets passed around to Schera instead, outside of rare instances.) She tries to become an equal to her partner instead of independent from them. And at the end of the day, he's still stronger and smarter, but she stops being a liability and starts being someone he himself can rely upon.
