If Makoto wasn't there, they would have been just summarily executed, so, really, even though a lot of their friends are now comatose, it's a lot better than the alternative of them all just being dead.
I think the most interesting question is simply how Makoto actually managed the whole scenario. Did he insert all of the UD into the Program by himself physically? I doubt that; he had to have had a squad or something to assist him with physical restraint and protection and stuff.
But then considering that the FF kept ordering Makoto to turn over all the UD, that means that Makoto had to convince ALL of his squad to disobey Future Foundation orders, and this is before Kyoko and Byakuya came in with the assist, too, so that means that Makoto must have not a silver tongue, but a damn platinum tongue.
I want a story about Makoto and co. managing the UD while they're being rehabilitated.
And here's another question: why didn't Makoto just reset the simulation after Monokuma showed up? Why would this absurdly expensive program not have an outside reset button? There was no downside to resetting as long as you could fire it back up again immediately afterwards. Yeah, everyone would go back to being UD, but you could just restart the fucking simulation again after you take out Izuru's fucking USB stick he somehow snuck into the machine.
