The virus was created by an evil organization, and is responsible for wiping out all life on earth. The game takes place on the moon in the future. Clover, Phi and Alice got to the future via stasis pods. Sigma is actually really old (which is why everyone calls him gramps and gets creeper out when he hits on the girls), but he himself doesn't realize this because his 22-year-old self swapped minds with his older-future-self. The entire point of the game, which Future Sigma and Akane set up, is to cultivate Sigma's time travel brain swapping abilities, so Future Sigma can head back in time and stop the virus from being released.
K is Sigma's son in most routes, and is Akane-pretending-to-be-Sigma's-son in the routes where she lives.
Alice is a bitch because fuck you time travel.
