The new persona 2 scenario explained that powerful shadows can take the form of demons from their arcana as a way to explain why you were fighting demons in 1&2 but generic shadows in 3&4 and why the appearence of the demons in persona games is always different in their looks and roles compared to other megaten games

According to what they said, the “Nyx” encountered in Persona 3 is not a goddess, but an extraterrestrial existence that was the source of all mental energy on earth and started the cycle of life and death when it crashed into the planet. So in a way, this existence is the origin of everything that lives and dies and the Shadows within our psyches are the agent of the death-drive that existence brought, hence why if all Shadows on Earth merged together and returned to Nyx’ Body, Nyx could seperate from Earth and leave the planet, taking the concept of life & death with her and throwing the planet back into its original state. That’s the Fall; therefore, Nyx stands above all deities, since she’s the origin of everything mental and psychological.
There IS a goddess version of Nyx in the Collective Unconscious; she’s the major boss enemy in Persona 1 under the name “Night Queen”. However, the goddess Nyx is basically a manifestation of mankind's subconscious awareness of Nyx’ existence. One could say that the goddess/demon Nyx is Nyx’ will, while the Nyx in Persona 3 is a gigantic mass of energy from outer space that originally belonged into the “body” that’s now the Moon.
Now, this said, everything since P3 - including The Answer itself - has seemingly called this into question or ignored it, and given P3's success was a MASSIVE surprise at the time it's likely that they abandoned this new aspect of the story just as quietly as they announced it in favor of returning to the previously established lore so they could more easily continue the series.
So Nyx in P3 currently has no full explanation for its origin, beyond it not being the source of humanity and the existence of shadows.
