What do you consider interesting? Path of Radiance is my top rated Fire Emblem for the setting and cast, though the story is fairly straightforward and mostly rides on character relations and of course, the setting, which itself isn't anything interesting, just developed well enough to not have anything retarded going on. Ike's also a good protagonist who goes through better and more noticable growth than most protagonists out of Japan.
For SMT, I could recommend Strange Journey, but I'm still not sure how well it would fit your criteria for interesting, as it's more about the events that unfold and how you take them in rather than developing any characters.

In that case, Mario 64 and Banjo Kazooie for platformers/collectathons. Zelda Ocarina of Time's got such a divisive opinion on it these days, but it should be worth a look at the very least. Star Fox 64 and F-Zero X were also two Nintendo games worth trying at the time.
Some other personal recommendations would be Kirby 64 (if that emulates well?), Turok, and Mischief Makers. Doom 64 might be worth a look too since it's not actually a port.

TTYD has very noticable texture issues at higher resolutions because for some reason they have loads of compression artifacts.
Edges are okay with high AA, but you'll still have shitloads of JAY PEG artifacts without a proper texture pack. It's really noticeable if you have a normal NPC texture next to an HD one but you don't see it in my screenshot.

Higan is the best SNES emulator in terms of accuracy, which is all that matters since any computer should be able to run it at 100%.
Zsnes is an artifact of late 90s emulation where emulators had to be super optimized and not necessarily accurate. I believe there is a zsnes skin for Higan/bsnes as well if you're used to it.
