As someone who started with MGS4, then replayed the franchise in proper order, I can confirm that MGS3 was the best by a significant margin in all aspects.

MGS3 is still the most balanced titled put out by kojimbo, normie or not it really is the best. Raiden's oil rig adventures is only remembered for the ending, mgs1 is still good but undeniably dated.

I found MGS1 to be the most well-rounded experience.
MGS2 was a breeze for me, but MGS3 had some parts that were undeniably a slog. The game dosent even truly start until you hit Groznjy Grad.

SSS Remains a better game then the older M&L because of how It had a better formula to even begin with,In Superstar Saga we had:

Shimomura's music didn't show it's true power until the DS games, where she had actual good instrumentals to work with.

It was limited,yes,but the very fact they outdid theirselves in working with those limits Is what makes the game amazing.

And like I said, even if I (or you) picked out anything else, it would still sound awful. Even SSS's battle theme sounded a thousand times better in that Paper Jam version. Right down to the final boss theme's is every sequel superior in sound and music.

Which actually both Bowser and Dreamy Luigi both do at that, combined with the creative items in their respective games, in a much more entertaining way. Especially with Dreamy Luigi's special attacks with multiple Luigis.
