That's my favorite thing about it. The 999 twist literally couldn't have worked in any other medium, and I'd say it was even unique to the hardware it was on. You could still do the game well enough on a different platform, but the dual screen thing was utilized so well.
It's a shame that everyone wants to copy books and movies for the storytelling in videogames, because there's so much stuff that you could only pull off with the interactivity of video games that just isn't being taken advantage of.

As a little girl, she saw everything Junpei did and guided him to the incinerator room to help her. So after being saved, the timeline dictates that a particular way of events MUST HAPPEN ( don't let the other endings confuse you, they are not canon).

About how they god the black man there, well that's a detail which is not explained. However, they could do that with technological solutions. Whatever, too small thing to complain about. If you want much, you can consider this a 'plothole' because they didn't care to explain it enough.

They had to set the traps and everything for the nonary game because of one single thing.
Akane's life was at stake. If they didn't do that , she would disappear like she did on the safe ending.

Yes, the game itself did not fully explain how they did it. But that's not the important part of the plot, all that mattered was everything in the moment. Once the final twist is over, the bulk of the rest of the game is just purely Junpei's perspective and he doesn't know shit about how it was set up.
VLR implies that there was a lot more going behind the scenes with Akane and Aoi, her esper powers are extremely powerful but she still had to complete the cycle that saved her life to make sure that the timeline didn't get super fucked.
Maybe we'll get a fuller explanation behind the ins and outs of the nonary game from 999 in the last game, when we will actually have Akane in a full role again.

Other people have already answered most of your questions, but it's heavily implied by the ending and IIRC even confirmed by the Q&A that Seven was in on the entire thing. As for why they brought those other people, aside from the fact that they were all very clearly related to the original nonary game, in VLR they introduce the fact that an esper can essentially leech power from other espers to make themselves stronger, so it could be understood that Clover and Snake were brought so that they could enhance Junpei's power so he could connect to Akane better.

Same, I just thought everyone was being an ass.
Those beginning scenes where they show what sigma looks like at the beginning just put me in an Automatic, "Guess this is what the protagonist looks like" thought process, along with assuming we'd never see his face again since this is a VN of sorts.
I actually found it a little clever honestly.
