I'm willing to bet the current PS4 is able to run Uncharted 4 while hitting 60fps, just nowhere near at a stable framerate. Naughty Dog probably locked the framerate, which would explain why it almost never ever drops below 30fps even during high intensity sections of the game. So the PS4 NEO will most likely allow Naughty Dog to run the game at a stable 60fps.
It's like with the Nioh alpha, the PS4 NEO build will probably run the game at full resolution and 60fps instead of forcing you to decide between the two when played on the current PS4.

Devs design and optimize game to 30 fps, there is no way they are going too make it run faster just to assure it's gonna have stable 30, they gonna use rest of the console resources to put more graphics and objects in game.
