All Wario-based manuals leading up to Wario World. Shake It's manual was where I realized we had an environmental crisis.
The first Dragon Quest manual was a walkthrough through the entire game with all the maps, beastiary etc and it was 250+ pages.

This is why I loved the Link to the Past player guide. There's a ridiculous amount of world building, right down to how Hylians made clothes and pottery, and it's all written like it's a history book following what "the hero" (Link) might have done or was rumored to have done on his quest. Add in the shitloads of unique artwork and illustrations and it was a heck of a package.

I liked how the manual for Final Fantasy VII on PS1 had a full excerpt from it's own player guide at the back of it, screenshots and tips and all, guiding you through the first reactor. It was a neat touch that got me excited for the game reading about it before I even started playing, and learning to do things like checking the station guards' downed bodies for potions taught me early to check for other hidden stuff throughout the game.
