Depends on what you are looking for. Steam has a very limited selection, but there are a few "good ones" on there.
Gahkthun was considered to be good by some.
I really enjoyed Grisaia, but the one on steam is the "all ages" version.
Tokyo Babel and Root double is on there now too, which is another chunni VN that has good ratings.
Steins Gate as mentioned above.
I personally like my cutesy shit, and there are tons of those that I wont even begin to list, but in terms of story heavy ones the ones above are some of the newer releases, most on steam.

Xenoblade Chronicles. Easily emulatable on both PCs (with HD texture mods) and hacked Wiis, also has a (pretty decent) N3DS port and is available on the Wii U VC if you absolutely want to support the official release.
Easily one of the best RPGs of last gen.
The sequel on Wii U ispretty good, but not AS good.
The Japanese made the best action games. Go play Castlevania or Contra.

I'd say any Falcom game. Ys, Trails, Brandish, anything you can get your hands on really. Xanadu Next is being brought over sometime soon. I has a fan translation if you can't wait but no doubt XSEED will make some improvements when bringing it over like all their other Steam/GOG releases.
Also, sorry to be nitpicky but it really bugs me when people call the PC version a port. The PSP version is the port and the PC version is the original. XSEED just added widescreen and some of the features from the PSP and PS3 ports to make it the definitive version. It's a shame Japanese fans are stuck with the inferior game on PC. Hopefully Falcom will insert the Japanese text back in and release the improved version.
