Felicity was the AI that Jack made his constructor bots out of. In order to do that, he had to wipe her personality. She wanted Jack to instead back up her memory but it would've taken too much time and the entire planet would've been destroyed. So instead he wiped her mind.
The scientists were a trio of three guys who were working for Jack, one of which sold out the base and allowed the Lost Legion to get inside and slaughter Hyperion's men. Jack chose to kill all three of them rather than try to find out which one did it, and while harsh it's justified.

The problem is the Pre Sequel makes it so that none of his actions in BL2 make sense. He just suddenly becomes a psycopath in the third quarter of PS and it sticks into 2.
When you first meet Jack in 2 you see him as a guy who took the glory for the Vault Hunter's actions, took over Hyperion and wants to kill everyone for no reason. He's clearly the villain.
When you see him in PS you find out he really was a hero even if he didn't open the first vault, stopped a planet-wide apocalypse and was the only one really fit to run Hyperion. Plus he suddenly has complete justification for his grudge against the Vault Hunters because they crippled his empire for no reason other than thinking he'd be a bad guy. It was a self fulfilling prophecy because shooting him in the back is what drove him nuts.
And what complicates things even worse is that PS doesn't really address Angel in any way shape or form. Like they couldn't figure out how to justify that shit.
