The one that left the biggest impact on me was killing my party in Lisa The Painful.
Mostly loved how different party members take the fight differently. The closest friends refuse to fight, others constantly have the crying debuff, others would fight you without holding back.

Yakuza 4, fighting Kiryu in the sewers and then the final boss Kiryu vs Daigo, although that one was more of a sadistic fight because Kiryu is always saving Daigo's ass and then he became stupid and got a spanking from Kiryu
Fate Extra, even though you don't get too friendly with anyone everyone's deaths touched me but the music didn't help when I had to fight Rin and Lancer
Pretty much every FF character in Kingdom Hearts
Soul Sacrifice, fighting Sortiara after the prologue is over and Magusar
