Just played through it. It's definitely the best way to play S3&K, but not by too much. It feels like what Sonic CD 2011 was to Sonic CD Original: more options to make the game better.

Hori Fighting Commander is meant for fighting games but it has a very similar layout.
Pretty sure you can get a saturn controller adapter too. Those are generally well regarded.
Honestly though for most games it doesn't matter, a PS2 controller or whatever works just as well unless you are speedrunning and need to do 6 tap spindashes as quick as possible and shit.
