Well technically none of the creators ever specified her height, and though she's partially based on Sigourney Weaver who's six feet, official concept art for Metroid and Super Metroid has never shown her as being muscular OR tall.

I guess the Jap vision of a strong girl is a hot anime girl in big armor, while in the West it's a more physically strong and imposing person. But then I don't get why Sakamoto or Tanabe never said anything during the development of Prime if that was the case.
Honestly I think at this point we might as well accept that the visions of Samus as Ellen Ripley, of Legend of Zelda as the Hobbit and Star Fox as Star Wars were all interpretations made by people not involved with the games. But I can't decide if that's liberating or deeply depressing.

in the first metroid she's the same height with or without armor. her head size with her helmet off in prime 1 clearly indicates that she's very tall.

your run of the mill space pirate has a mechanical exoskeleton and energy weapons. your plain ol metroid is immune to nearly all weapons and can kill anything just by touching it. many environments in these games would kill a person outright.

Samus is a genetically modified warrior so it follows that she'd be pretty amazonian.
The initial "twist" of Samus was that the grizzled space marine you were playing as was female, which I think a lot of Americans interpreted as Vazquez from Aliens or Xena or Sara Connor, though the latter isn't really tall. I think the Japanese interpretation was that it was actually Faye Valentine or Misato from Eva in the suit. It's just two different cultures' perspectives on what makes someone cool or strong.
