The reason the GCN version sold so badly was because Nintendo fans were more drawn to the Wii at the time and the possibilities of motion control (this was BEFORE anyone in the core audience knew that most Wii games would be shit since the console just launched), which is why a good deal of the Zelda fanbase just wound up alienating the GCN version altogether.
So no, OP is certainly correct in saying that the simultaneous release prospect didn't work out exactly the way Nintendo hoped. TP was the highest-selling Zelda due to the game itself, but it would have been even higher if an upscaled, more refined Wii port was released at a later time.

I'm saying it would've been a system seller regardless, though. The reason TP's Wii version had such an enormous appeal in the first place was due to being one of the only motion-controlled core games to launch with the system. If they had released the GCN version a few months beforehand, a boost in overall sales would've been perfectly feasible.
Again, developers have TRIED this strategy with other games (namely Rockstar) and it worked out exceptionally well. There's no reason Nintendo can't adopt the same strategy here.
