You should replay VLR again, might as well prepare for ZTD.
To try to keep it simple: When Sigma is kidnapped in 2028, he switches consciousness with his old self right before the AB game. Young Sigma then goes trough VLR, old Sigma joins the test site and goes through ZTD.
At the end of VLR and ZTD, old and young Sigma switch places again. Y
oung Sigma is left at the aftermath of ZTD, without arms in an apocalyptic world, spends the next 45 years preparing to VLR until he jumps back to 2028.
Old Sigma jumps to the end of VLR after bad end in ZTD, loiters around.

Collect all of the gold files in every escape room. The ending shows up on the bottom right of the flow chart (there's no announcement or anything, it just appears). It features the characters reflecting on the ending and hinting towards the third game, basically.
