Out of the 3D zelda's, as much as I enjoyed it, I would have to say Skyward Sword is the worst.
It's not that it's "bad" it's just that it's not as good as the other 3D zelda's.
I can't give an honest answer for 2D zelda's because I haven't even touched PH or Zelda 2, I never finished the Oracle's or Spirit Tracks but I did enjoy them, and I emulated Minish Cap for about half an hour but just could be motivated to play anymore.
So in my experience I would say Minish Cap is the worst, all time, let alone 2D.
