I like no filters for a clean picture, but if I had to choose I'd go with S-Video. I used to have one of those shitty nes/snes clones, it had an S-video port and games looked pretty nice.

It's usually intended. They use pixel dithering to give the water a transparent effect. Composite/RF brings out the effect better because they blur pixels together more than S-Video and above does.

That's why I prefer using composite while playing but I can absolutely see why people prefer having a clean image over seeing some color blurring effects in small places.

Mario, the pixel that forms the bridge of the nose looks like ass.

Yoshi's eyes are droopy.
Yoshi's right arm is a mangled mess.
All of these are just caused by the limited size of the sprite and are not inherently design flaws. When enhanced with filters that upscale the sprites 4 or 6 times the issues are magnified and become extremely apparent, but they were already there to begin with.
The trick is that when we're looking at pixel graphics we automatically don't pay attention to such details, and let the brain fill in the blanks, so that nose appears curved, and the arm is flexed upwards.
