Well he wears black in KH2, so that may be why. I'd guess that the reason they made him darker though was to individualize him among the other characters like Simba. If he was a lighter yellow-ish color then he'd look just like Simba which is an issue if you want your main character to stand out.
Probably just a visual design choice to make him stand out more.
