It sort of does. It makes some amount of sense if you listen to the tapes (think of them as codec calls that you can listen to whenever instead of cutscenes relegated to audio), it doesn't make any sense if you just ignore them.
It's a game that rewards exploration of its mechanics, and you'll enjoy it more if you do so.

PC Version has a mod where you can set mission rules across all missions. I play subsistence 100% unless you need C4 or something.
You can turn off markers too.
A mechanically fun game with some very fun and hype parts near the beginning and some dull, repetitive parts near the "end" that is altogether narratively disjointed and not quite satisfying as a conclusion to the series despite Kojima's attempts to include the player as a character and to explain certain parts of the plot from 20 years ago that nobody really cared about.
