Takumi has a lot of growth during First Stage, only during the first few episodes you can actually make a claim that he isn't interesting. By the end of Second Stage he is a well established character that is relatively unique for an anime MC

Why would you try to do the same story twice?
Besides, Shinji would seem like far more of a snowflake, seeing as how he was almost able to beat Takumi on his first real race, whereas Takumi narrowly beats Keisuke who, by that point in the series, is far from his peak potential. Lets not even mention the fact that Shinji is a literal momma's boy and a 15 year old, which would make him a stereotypical, boring MC.
If anything, I'd have rather seen a conclusion race between Keisuke and Takumi, hell - Keisuke literally alludes to it during S3 or S4 I think.

It's better than redoing the first stage. They could even do a prequel stage with a young Bunta but it seems people would rather see Takumi do the same gutter run and overtaking Keisuke than something new in the franchise.
