Everything about how the Institute was done and how the plot was executed just shows that Bethesda has complete amateurs who put zero thought into writing the game, writing the game. Setting aside all the Derpy-Bethesda shit like becoming the leader of every faction just because, the totally unnecessary and distracting voiced NPC, and the child-like inability of any faction to actually cooperate with other ones besides the entirely flat and useless Minutemen who do nothing but hammer buildings and complain......
....the Institute plot is just garbage when it comes to how it is realized, and how poorly laid out the player's own agency within it is.

n the very first sequence of Fallout 4, you have Codsworth not acting like all the other Mr.Handy's/Gutsy's we've seen (with their repetitive lines and barely simulated awareness), but being a totally fleshed out, convincing artificial intelligence who simulates fastidiousness and dutiful helpfulness and existential fear over coffee, Shaun's diapers, and a news report about nuclear devastation.
*Even the pre-War society according to the game's internal lore, has medical professionals (which presumably include psychiatrists and pediatricians) interested in the question of whether or not robots like Codsworth can feel love. Your own wife/husband voices approvingly that though they were initially worried about the robot butler having anything to do with the baby, they find it adorable at how well it's taken to doing things like changing nappies. A robot, Codsworth is literally attending to Shaun(Father) before his own real parents in the exposition.
Okay, then you leave the vault and go to Sanctuary post-war. Codsworth greets you with tremendous relief that you're okay, and is teetering on the brink of insanity having had almost no one to talk to and nothing to do for 200 years. You can literally use your Charisma stat to persuade Codsworth to drop his act about being late for breakfast, and Codsworth proceeds to break down from the pretense about missing food and confesses he's just been overwrought and fearing the worst about you and your family.
Then he goes off with you to look for them, suggests you find them in Concord, and will like or dislike your actions in the Wasteland, leading to his ultimate disapproval or your redemption as his master, he your faithful servant.
The robot.

The pre-war, consumer product robot, is literally from the very beginning putting around in the of the FO4 storyline, as a fully-realized, sentient, sapient, feeling and thinking individual person in a machine body which helped you raise the very person who is the potential antagonist and leader of the Institute.

Okay, but maybe let's include synths too, because not only can you convince a post-war robot (Miss Edna) who exists among the post-war human populace (which greatly fears synths) that she should ask out her human colleague with whom she teaches children she considers family, leading to them being married in a public ceremony......you can then upload the conscious existence of another model of that same mass produced robot into a synthetic human body so that Curie can feel what hormones do to cognition, and on top of giving her the full faculties of imperfect but inspired human thought apparently mutually fall in love with her yourself.

So pretty fucking obviously, between Codsworth, Curie, and the Edna/Zwicky plotline....
.....everyone should be coming to the same conclusions about Synths, their humanity, etc.
But not the Brotherhood.
No, not only does Paladin Danse, on learning he's a Synth - - - a reality that can be brought to your attention after you help an obvious and self acknowledged synth, Nick Valentine, reconcile the fact that his memories are someone else's but that he can fulfill his own life by taking control of his role as a hardboiled detective (even taking down a ghoulified crime boss from the pre-War days), showing the ability of synths to claim memories that otherwise have no vessel - - - - still want you to kill him in a flash of self loathing, no, not just that.....
.....the fact that Paladin Danse was replaced by a synth by the Institute (and your initial order to hunt him down and kill him) is given to you by non-other than the leader of the entire Brotherhood, who just as before when he invited you onto the bridge with all your weapons after having never met you, invites you onto the bridge with all your weapons to tell you that you should take out Danse.
Oh and then you can just say "BUT DANSE NEVER TOLD ME HE WAS A SYNTH", and magically convince Maxon that, yes, indeed, Danse never told you.
"But that doesn't absolve you of your duty!", says Maxon, who still orders you to kill Danse.
Oh, BTW, you can have Curie with you when he's telling you this.
You can even have Strong with you when Maxon is ordering you to take out Fort...Strong.
The Brotherhood is oblivious (beyond a few NPC comments) to the synth (well but not really) companion you have when they're ordering you to kill another one, and a Super Mutant stumbling around when they're ordering you to slaughter Super Mutants.
They're schizophrenically tolerant as goes the games' execution, and the internal lore and plotline that drives the gameplay.

And you can't talk to 'Father' about any of this.
Not only does 'Father' not tell you shit when he allows you to walk into the Institute, walk around it before you've met him - with all your weapons and armor! - - - he then subjects you to the traumatic experience of seeing your "son" turned off before ever revealing he's your own son, whom you could (and you can) have easily blown away without so much as a word exchanged.
And even when you press him about the fact that he's clearly been indoctrinated by the people who murdered his own mother (calls her collateral damage) and taken him from you, he says only that he's had a lifetime to reckon with this reality.
Really?
But not the perspective to realize that if you've just waken up from having your Wife murdered and your child taken, that you've traipsed all around a post-apocalyptic wasteland killing everyone who tries to stop you from finding your child, that it might not be the best idea not to tell you who he is upfront and immediately, or speak so hamfistedly about the circumstances?
Oh, and speaking of the circumstances....
If the point of having a voiced player character was to have an emotional experience....
....where the fuck did that go in the Father sequence?
Why doesn't the (well, the FO4 character, since we're clearly no longer role playing), break down crying?
Why can't they even hug?
Why is the response to this massive revelation a proposal on the part of the apparently intelligent and not autistic son with a great deal of education to go around and explore the Institute, and why is the proposal's acceptance even an option?
Why does the player character voiced protagonist even have any chosen response if the voicing of the protagonist was to have a story-focused, emotional plot acted out in dialogue?

Who the fuck would react to this situation with:

At least Bethesda with the Institute doesn't even give you the option of making the stupidity as obvious as having Ghouls, Super Mutants, former robots and current Synths as companions who are clearly reconcilable with humanity onboard the Prydwen - - it doesn't let you teleport anyone else in until you're bringing the Minutemen (all eight of them) to storm a centuries old and hyper advanced facility that has legions of robot soldiers and wildly superior technology with their crank laser muskets and pipe pistols.
Totally idiotic
Totally, totally idiotic writing on the part of Bethesda.
It makes no narrative sense, has no emotional import, no logistical sense.
You can murder people where it makes no sense, you can't talk to them where it does make sense.
The entire world's decision making, critical thinking, etc. is thrown out the window, by bad writing and the limitation of a game engine where you can't animate two NPCs hugging very well.
IN SHORT:Emil Pagliarulo doesn't understand Fallout beyond the visuals and set dressing, and doesn't really understand basic narrative coherence. He has these little mini-ideas that other people should be able to edit and scrap as needed, much like how George Lucas was revealed to not really understand Star Wars, and the original movies were really his wife's (and others') editing work taking his good primitive ideas and making them mature working ideas.
