You get side quests, but if you complete some, it locks others out.If you're asking why, it's cause there's 80+ endings depending on which sidequests you did, didn't do, and got locked out of. And no, there's NO way to complete every sidequest in one run.

Also when there's multiple routes in a dungeon and then you accidentaly take the "progress route" and a door locks behind you, making you miss out on all the optional routes.

It sounds like you're stuck in thinking everything in a game must be seen. I love games that subvert that. Games that are designed in such a way, that a player can not and will not see everything all the time. Part of that is also not revealing that there is anything. It seems a bit like part of your obsession is that a lot of games have a completion indicator. Secrets and completion to me are in conflict. Can't have one with the other.
So, I think it's not so much a matter of OCD, but of sending the wrong messages

Pretty much. For most games it's not even satisfying because the secrets are usually small stuff, and searching for it breaks up the flow of the game.
It was fun however to do a deus ex run like that. A lot of the plot and story in that game is told via e-mails and hidden notes.
