Fallout 4 is a clear example of how modding is destroying gaming. Instead of producing quality games, companies like Bethesda are just releasing shit with the full expectation that modders will fix all of the problems and add the actual gameplay. If modding didn't exist, these companies would need to actually create good games in order to sell. The fact that people willingly buy games like Fallout 3/4 KNOWING full well that the base game will be shit should tell you where the problem lies.

Half the games out there today are technically mods of the engines they were released on.

To this day, I think CoD is still produced on heavily modified idTech 3 Engine.

That aside, sure vanilla Fallout 4 and Skyrim are buggy incomplete shit, but so are like 90% of triple-A games released these days. Modding has nothing to do with it.
