What was Skull Face waiting around for? Was he polite enough to wait for Snake and co. to come stop him? It certainly seems so since he was nice enough to give Venom a ride and explain his master plan. Also why did the game make a huge deal about Skull Face winning even after getting crushed, if Snufflepagus became public knowledge? It clearly doesn't matter since two kids running away with the said mecha that can turn itself into a nuke, plus the said English parasite wasn't important enough of a plot point to be solved in the game.
Why did Kojima think people wouldn't figure out the main twist of the game during the tutorial when the game begins with a custom character creation screen, plus you encounter a mysterious character with conveniently bandaged face who has the same VA as "Big Boss", plus says and does things Big Boss would do? Why is the game's final mission the tutorial mission with no changes apart from two cutscenes?

Yes actually. If you were that much of a hardcore MGS fan, you would play the original Japanese versions of all the games and realize just how much you were missing.
