Alpha Protocol did this in a fun way. There was two different stats, "Hospital Bills" and "Orphans Created". The first increased if you subdued people non-lethally and the latter increased if you killed them, even accounting nationality with f.ex. muslims increasing the counter by tons and chinks only by one.

The game pretty much tells you you have an alternative if you do any scouting.
The mission with the general tells you about the brand if you walk past guards that talk about it (which you have to run into). Also if you scout the base you can find the marking chamber.
