I thought what I did wrong was not S-ranking all levels before the final fight with Vlitra, so I went back and did it. Well, I wasn't expecting the entire story explained but at least it should make sense.
You're basically replaying the story but later on it's hard to understand what the hell is going on if you haven't watched the anime.
The ending is also a bit different and really neat.
The way loading screens are used are also nice.

I thought it was handled pretty well, myself. I mean, the entire series is less than three hours long, so they had no reason to assume that anyone playing the game hadn't seen it. And at first, the game's story is just a slightly more in-depth re-telling of the show, but then it makes a hard left turn. Sam Jackson even says something like, "What? You think just because you've seen the cartoon, you know what's gonna happen? Well, guess again," before the story goes off the rails. It was clever.
