What consoles do you have?
V is generally considered (one of) the best and also my favorite. The games are generally all pretty much the same system and execution. They're the archetype of JRPG, so you can pretty much start wherever you want.
But personally, I'd say go either V or VIII, VIII if you can't handle 2D and need something more up to date.

This i played some of them and the best for me is 8 followed by 5
I really love the first one despite everyone hating on it. Yes, I know it is outdated as fuck but I can pick it up any day and play it. The Snes version is pretty fun.
Also, 3,4,5 and 8 are pretty good. Haven't played the others and I really didn't like 2 or 6 that much.

i don't remember having any problems with 5 using desmume, but if there were any then they must have been easily fixed
don't know about 8, but considering it's popularity i'm guessing it should emulate just fine.
