PCB is the best for having the best music and one of the best final bosses in the entire franchise. Also, PCB's stage 4 is probably in my top three favorite stages of all time.
MoT is a close second, but mostly for having very memorable music and characters.
Honorable mention to SA for being pretty much the last game with any heart to it, before ZUN begun just going through the motions.
