The Last of Us's online has something like that. Only they DO get up if you don't kill them.
And occasionally in Hotline Miami, an enemy will crawl away from you and be considered dead but you can still finish them off.
And then Infamous Second Son does the moral choice thing where you can either finish the enemy off or subdue them.
Rainbow Six Siege also has a downing mechanic.

I'm assuming you meant single player but I'll suggest Rust anyway. Unfortunately there's a lot of hackers but I found nothing as satisfying as downing a kid, hearing him scream "REALLY YOU FUCKING FAGGOT I WASNT EVEN DOING ANYTHING FUCK YOU" as I slowly go through their shit and pick one of their weapons to finish them off with.
Unfortunately Rust is a pretty shit game aside from that

In a world of third person shooters, it's nothing special. Nearly every mechanic in it is alright. Not good, not bad, just alright. The shooting is alright, the melee is alright, the stealth is alright. So if you're playing it strictly for the gameplay, there are much better choices out there. Like, honestly, Uncharted.
