Why did the Shadowlord kidnap Yonah? If he had never done so,the world wouldn't have been fucked over by Papa Nier. He literally started everything.

Yonah was a replicant of the Shadowlord's daughter. Nier was the Shadowlord's replicant.
For some reason the replicants developed souls (or at least, wills of their own). Yonah's soul was still inside her body and the Shadowlord's daughter could hear her. She decided it wasn't right to take a body that originally belonged to someone else and willingly gave it up.
With his daughter gone, the Shadowlord lost all hope and just went nuts. Without his daughter he had no reason to go on. It showed that he and Nier were the same, just on opposite sides of the conflict.

Apparently they were originally people. I'm a bit foggy on the how and why, but there were thirteen people turned into books, each with a specific purpose.

Grimoires were a result of a child soldier project. Kids were put in a room and made to fight and those who lost (or was it survived last?) had their gestalts removed and then put in book shaped replicants.
Weiss and Noir were rivals (or at least Noir was a dick to Weiss) and Rubrum was a girl that liked Weiss

The goal was because magic was the counter to WCS and because they could help reattach the shadows (actual humans) to their new hosts (gestalts/what Nier and everyone else is).

Weiss and Noir's specific purpose was to finish project gestalt and forcibly fuse all surviving gestalts with their matching replicates.
Rubrum apparently was a stabilizer or something. The other 10 which were never seen, what about those?

That's a very good question.
Between the end of mankind and the point in the game, we've had thousands of years of time...maybe they were destroyed? Or went mad. Or simply were trapped in some old mechanical tomb for all eternity.
