I think Fire Emblem Awakening. I've certainly got the most hours in it of any 3DS game I've played.

Either MH4U...or Etrian Odyssey Untold 1. Not for the shit story mode, but because remake of EO1, and until EOU3, I'll be happy.
I feel sorry for whoever played Story Mode of the EO games first.
