They're both pretty much the same. AuReiNAND can play GBA/VC games however while cakes currently can't. So AuRei is slightly better.

In order to play GBA/VC games you need to apply the AGB_Firm patch which cakes currently doesn't support, but it's apparently being worked on.
Plailect's guide has a guide for AuReiNand, just continue following it and when you get to Part 5 click the AuReiNand setup link.

I got a 3ds on 9.0.0 I think. Haven't touched it in over a year. I'd hack it if it's possible. Only problem, I can't access the internet with it (I think the antenna is broken). So I can't use browserhax or anything. I can get a copy of OoT3D though if that would help.
