Snake was the most unexpected because he opened the door for third parties. Cloud was the most unexpected when we knew third parties were a possibility. Anybody saying Sonic was probably a toddler at the time because as soon as Snake was announced people were talking about Sonic.
In terms of reveal Snake by far since he was the first third party. Cloud is up there but not as high as Snake.
Bayonetta wasn't shocking she was heavily requested before release.

Not him but I just generally didn't expect to see Bayonetta after seeing all the previous third party characters we got in Smash. Snake, Sonic, Mega Man, Pac-Man, Ryu and Cloud are all some of the recognizable and iconic characters in the gaming industry. Bayonetta on the other hand is a lot more niche and not nearly as well known.

Raiden was nowhere to be seen leading up to MGS2, not even on the game box. Even early screenshots that were published had snake in his sneaking suit in the big shell.

Bayonetta makes more sense from the perspective of Nintendo's links with the company and interest in publicising their other games, but Bayonetta is relatively obscure compared to Cloud to most gamers, and a lot of people thought she would be out of place.
By comparison, Cloud is one of the best-known characters ever, will draw a lot of Final Fantasy fans into Smash Bros, and fits into Sakurai's fetish for anime swordsmen.

Sonic was the most expected out of any 3rd party character. There was the EGM April fools joke for melee. Recently it was revealed Sonic was originally planned to be in Melee but they ran out of time. Sakurai or Miyamoto said it I believe.
