Elizabeth realized that there were three constants across all realities; a man, a city and a lighthouse. There would always be a messiah figure, a rapture/columbia/whatever and inevitable corruption/destruction.
Elizabeth killed Booker (or his equivalent) across all realities to ensure none of that took place. There are INFINITE realities though, so there was always bound to be at least one instance where Booker isn't a fuckwit.Which we see in the ending.

Well as you know Daisy grabbed a hold of Fink's kid to threaten Booker and then Elizabeth killed her. When you visit the scene just before Booker and Elizabeth arrive to meet Daisy in the DLC it's revealed the Luteces tell her the only way to kill Comstock is for Elizabeth to mature into a killer and they hint at threatening Fink's son to prompt her to do so.
