Some games could be played with either thr analog sticks or d-pad and face buttons, so I guess you might turn them off if you weren't using them and didn't want to accidentally bump them or something. I can't think of any other case of reason to turn them off.

Holding it when starting up the console puts it into 3 button mode for games that don't support the 6 button pad, the only game that I can think of that doesn't work properly with the 6 button is Ms. Pac Man (a Tengen game no less). Also Lost Vikings used it for inventory management.
