The name is in reference to Rock 'Em Sock 'Em Robots. The Red robot is called Red Rocker and the Blue one is Blue Bomber. Somewhere down the line, the nickname stuck for Mega Man, even on official media and adverts.
But I suppose the simple answer is from a child on an old Mega Man commercial: "They call Mega Man the Blue Bomber because, he's blue!"
