You'd be better off buying a PSP and installing emulators on it. Better screen than the 3DS if nothing else, significantly cheaper, and better library of native games on the PSP

The problem isn't figuring it out its getting it to run flawlessly on a 3DS so they can sell it. It's cute that you assume they're just scratching their heads over this.
It's the same reason it took so long for N64 games on Wii U, it has to run perfectly or they won't sell it. Each VC game also runs on its own emulator made just for that rom and I doubt they have many people dedicated to porting VC games when they're struggling to keep up releases for new titles as-is.
