We are all aware that the senses can be deceived, the eyes fooled. But how can we be sure our senses are not being deceived at any particular time, or even all the time?
Might I just be a brain in a tank somewhere, tricked all my life into believing in the events of this world by some insane computer? And does my life gain or lose meaning based on my reaction to such solipsism?

It's a two second joke that pops up in a game chock full of ideas. Not many of them are altogether original, although most of them are more attuned to the setting than that one, and fit together to create a believable structure of human philosophical ideas that tries to model how people would react to the situation the game proposes. I don't think anyone's trying to claim that SMAC actually furthered any real philosophical field; rather, what's so noteworthy is how it intertwined these patterns of thinking with characters and a story that doesn't feel melodramatic or contrived like it does in so many other games.

The idea that someone might try to make themselves look smart on the basis that they passed philosophy 100 viscerally disgusts me.

First of all being surrounded by yesmen will cause you to radicalise. Initially they just had different ideas but did not hate eachother or try to kill eachother as actively. Its just as technology advanced and the pressure was more and more it created a war. Also if you have one man that is appointed as leader everyone follows him because it is mutiny otherwise. This is actually a pretty standard cheese build. Bases will upgrade the tile they are founded on +1 to all as well as freely gather it.
