Both of those were conceptual entities. Cloud of Darkness is a fundamental force representing its namesake (its counterpart being the Flood of Light, who the Dark Warriors defeated in FFIII's past), while IV's was the manifestation of a moon man's butthurt.

Even if you stretch it to "A God" instead of "The God", there are still very few JRPG where the final boss is actually God or A God.
In the majority of Final Fantasy games, the final boss is someone who became very powerful through magic, usually a human (Tough we've seen a tree and an alien). The exception would be Final Fantasy XIII, the in the first game you fight A God and in the last game you fight The God. In some games, there are actually hints to either God or A God, which you don't fight. In Final Fantasy 1 and 7, there are churches, tough we don't know what God they are from, but both of these games' final boss is a human who became powerful through magic (And a bit of science in Sephiroth's case).
In the majority of Dragon Quest games, the final boss is usually a demon. Sometimes the demon is A God, like DQ2's final boss is the God of Destruction, however even in those cases, it is never The God. The God (or Goddess) exists in every Dragon Quest games, and you never fight them as they are benevolent (You can fight DQ7's god, but it's an optional battle and he's sparring with you, it's not a fight to the death).
In Tales of games, the final boss is usually someone with powerful magic, often from a non-human race who looks human anyway and even when the religion is evil, it's not evil because it's god is evil because there was no god to begin with.
