Unless you were using a walkthrough, there was no way in hell you could have known that Seath was invincible. So you get killed. Sent to the prison. You lose all your souls and humanity counter.
And unless you somehow survive all the way from the escape to going back to Seath's area, then you'll have lost whatever souls and humanity you had on you.

Final Fantasy 6 and 7 both do this actually, albeit to a smaller degree. 6 tries to get you to play different parts of the cast at different points, but that doesn't stop the problem arising when you hit the final dungeon and have to make three teams. FF7 does something similar with the final boss depending on circumstances.
