I thought this but looking back on it now Kojima can't write a villain that isn't completely over the top and almost a parody of themselves. It didn't work so well for Skullface because all the allusions to him being Snake's equal and also all the dark stuff hinted at in GZ. This coupled with the fact that you never actually fight him sort of makes him a weak villain over all, but when he got a chance to shine ("MAJOR, I'M BURNING UP!", etc) he was pretty great.
MGS may be a series that has a lot of depth and great character moments and stories, however it also has shallow and silly parts. It's what makes the franchise unique. Remember, MGS3 may be totally heart wrenching and tense, it also features a villain who shoots electricity from his over emphasised muscled arms and a character who calls his unit by making cat noises.

kojima has been the main writer of the series since fukushima left. when fuku san was still there he actually did the vast majority of the leg work, such as dialog writing, filling in the lore of the game, etc. Kojima is a history buff and took care of all of that stuff, and he came up with the general characters on the games.
