That's either the Zandatsu's sparks or the electrical sparks that you see when you block his attacks + sound effects. Not really thunders.

Off the top of my head fighting The Boss in MGS3 in the flowers was awesome.
Gwyn in the Kiln of the First Flame was equally awesome.

IIRC, in TP the sky gets cloudy and really dark but does not rain. In SS you fight in another dimension entirely and then a thunderstorm starts.
