I know the early games had a bit of the "you and your Pokemon are companions" bullshit but they really hammer it in in the new ones. "Oh [Trainer] you're so special because you have such a strong relationship with your Pokemon".
Really it might be the biggest disconnect between game and metagame, because the game encourages and requires you to breed Pokemon like pigs for the right one with the specific IVs and Natures.

This actually isn't true. Originally, IVs and EVs were invisible to the player. It was only after breaking apart the game's code (or thoroughly investigate the math which would take way, way longer) that players figured out how they worked. And up until Gen VI, there was no in-game way to calculate IVs or EVs beyond math skills, and since every game has new Pokemon, you also had to calculate the EVs they gave as well. Or hack the game.

I kind of wish the NPCs in Pokémon weren't such kissasses to the player. Compare Pokes dialogue to any other JRPG's dialogue, like Dragon Quest 9's... it's so watered down, these days at least. I'm not saying I want it to just abandon its own ship, I just want some interesting character interaction beyond "hello nice trainer,here's a super potion because everything's so hunky-dory today :)". Regardless of how it used to be, metagame aspects like IVs and EVs are intentionally made very accessible to players today.
There are items that let you control which Pokemon passes a specific IV down when breeding, for example.
