the reason it's telling you that is because the other 1.3gbs is now a different partition that is holding your emu/sysnand. If you have a nand.bin in there you can move it to your pc, that's a backup.
Now about downgrading, you should've done that first before doing anything with nand backups and whatnot.

Did you reformat your sysNAND before creating emunand? It might be because you don't have a software database. You need to obtain some dummy dbs files (title.dbs and another one that I forget) copy them to the /dbs folder on the emunand and rebuild your software database on the 3DS in emunand(settings, data management, 3dsware. It will tell you it's corrupted and need to rebuild) That was my issue initially and doing all that allowed me to use FBI and install CIAs.

How long does it take to simply downgrade to 9.2 without the cfw stuff? And if i don't do it now, will i be able to install cfw in the future if i want so?
And if i'm on 9.2 in the end, can i just go my merry way, continuing playing my stuff? Or do i need to take care of auto updates or anything.
I'm on 9.9.0, should I upgrade or stay on it?

Since I didn't have wnough space on my 4GB SD I just copied and pasted everything that was on it on a 32 GB one, before I set up the emuNAND on the 4GB one.
With the 32 GB SD I can run the homebrew launcher, pasta CFW and the FBI app from the menu. Am I safe to create the emuNAND or not?
