There's acutally quite a few, but they're on the simulation side of things and that don't jive well with most players. Age Of Pirates 2: City of Abandoned Ships + Gentleman of Fortune mod is arguably one of the best.

Black Flag I guess. Good pirate action adventure game I guess. A terrible Assassin's Creed but by AC3 I already gave up on AC as a legitimate stealth action franchise with a coherent story. AC4 is just mindless piratey fun.
There's also Risen 2 for RPG piracy but it's pretty mediocre.
Don't know of any good strategy games that aren't Sid Meier's or Age of Pirates. There's probably a M&B mod somewhere out there.
