I think you're a little confused there, MGS has never been shit on by focus groups because kojima has always had a "my way or bust" policy
MGS was hugely popular in america and being a massive westerboo, he made Raiden as an attempt to cater to the american audience (literally read anything raiden says in mgs2 with this in mind)
he took snake away for the same reason he re-used nanomachines for every story/plot he's ever done, he's just not too bright and a huge westerboo
a good example of focus groups destroying franchises and beloved characters is sonic, splintercell, crysis, bioshock (wait a minute, that card...) dragon ag- hell, any EA game at this point, and most of Ubisoft's catalog
