In the same way you can pour two buckets of differently coloured water out in different intervals, the colours cancel out as do the waves but you still end up with more water, which is also why white light is generally brighter, because it literally contains more light.

Actually the bigger problem is that you focus for too long at a fairly close point, that's why the recommendation is to focus on something far away for a few minutes to avoid fatigue.
VR lenses set the focus to infinity so it should be interesting to see if the same problem happens.

It works on the same basic principle as 3D glasses or the Nintendo 3DS: Separate images beamed into each eye to give the illusion of depth.
Your eyes can tell the difference between something that looks like it's far away, and something that *is* far away, and when something looks like it's far away but isn't, that causes eye strain.
The Rift is no different in that regard than any other currently existing method of 3D
